Like Sam said he wouldn't know what she looked like if it weren't for pictures, he has no real memories of her (later of course he sees her ghost and whatnot) but Dean remembers her. He remembers the way she smelled and the song she sung him when she tucked him into bed at night, that she told him angels were watching over him. He remembers her and that is why it hurts him more.

I would have said Dean since he's the only one who knew her. But Mary's death is the starting point for everything bad to ever happen to Sam so I think it effected him the most. But it was emotionally harder for Dean.
